12 years after the events of the 5th Holy Grail war in the story of Fate/Stay Night, the Grail's have bin located in Hagia Sophia by Megumi Ishimaru a secret scientist and a code-breaker, the Grail had bin transported to Fuyuki, Japan for research proposes. 3 years later, Megumi and her team tries to reconstruct the Grail and the project was successful but due to her plan she accidently executed the Grail to commit the 6th war of the Holy Grail.

The incident spreads throughout the country, Megumi searches for the person who won the 5th Holy Grail War, Shiro Emiya, they grouped to excavate Travail’s Acre secretly in order to find Arturia Pendragon's body in hope of resurrection, Arturia was once became Shiro's father and his servant known to be called "Saber".

The Ark Project has bin established, the project aims for the resurrection of Saber and for the development of advanced weaponry while at the brink of defeat.
